head gasket advice

I have an 06 lt.. Just pulled the engine and replaced with another 2.2 from an 05 Saturn ion. (essentially the exact same engine) the previous engine owner snapped a bolt for the exhaust manifold, and attempted to drill a new one, and drilled too far and hit the coolant port on the head. Here lies my issue. I sealed that hole from the outside with quick steel stopping the leak of coolant to the exterior.. But I'm loosing coolant to the engine and has mixed with the oil. I'm wondering if they drilled further than I thought which is where this is happening. So either that or I have a bad head gasket, but considering the engine only has 97k on it, I'm doubtful. so I'm going to pull the head and determine the problem, replace head gasket and fill the hole if it's there. Now my concern is, what will I run into as far as the timing goes? I know the chain and tensioner are good, so I won't be replacing those. I know I'm getting new head bolts, but do I NEED a new valve cover gasket? The possible timing issues is my greatest concern. Beyond that I can handle the rest of the job with ease.

Timing these motors is cake, pull timing cover and line up the 3 colored links with the correct marks.
